WebHyperspeed does not actually affect the speed of the song or anything else gameplay related. Therefore, unless you're going for official GH world records or something, it's not classified as cheating and FC's obtained using it do count. It's just more of a personal preference, as the notes are played in the exact way you would play them without it.
